Can I run KillDisk(or others) to clean my C: drive if Windows is on it?

More than likely it won't let you. If KillDisk is running on your C drive there's no way it could wipe the C drive completely if the program is located on it. I have CCleaner and it doesn't let me click the option to wipe the entire C drive.
